Current Research

My research focuses on uncovering the mechanisms regulating the decision of a seed to break dormancy and germinate. A systems-based experimental approach is utilized to identify the genetic, biochemical and mechanical processes underlying this developmental phase transition. These data are ultimately being integrated into a predictive computational model. Recent work has identified the genome-wide transcriptional network underlying developmental fate in seeds. Two fundamentally different approaches towards this have been utilized: 1) Gene co-expression, and the resulting network SeedNet (Bassel et al. PNAS 2011) 2) Rule-based machine learning, or co-prediction, leading to SCoPNet (Bassel et al. 2011, submitted) Information from these genome-wide networks are being integrated into high resolution 3D images of germinating embryos leading to the development of comprehensive 3D computational models of seed germination.
