FSL (University of Oxford) - FSL is a comprehensive library of analysis tools for FMRI, MRI and DTI brain imaging data (freeware - developed @ FMRIB Centre, University of Oxford)

Statistical Parametric Mapping (SPM) is freeware developed @ University College London. SPM Extensions is a site containing an Archive of tools created by SPM users for neuroimaging analyses.
